Various things which I do not understand from your post and why it will be difficult to help you. Maybe you can clarify the details better:

As you mention using your soundcard 1/4" 'Line-In' port, I assume this will be a port of an USB audio-interface, because 6.35mm = 1/4" connections are common to find at an USB audio-interface, while at a Laptop/PC/Smartphone some 3.5mm = 1/8" port would be the typical input to find, and at your Laptop/PC/Smartohone this then typically would be a mic level input and not a line level input.
In a former post of yours (viewtopic.php?p=163906#p163906), you mentioned connecting your Boss Gx-100: "As for the output to my sound-card In port I tried both the Phones and the normal L-Mono out-ports, both worked. I think I'll need a single mono to single stereo adapter though."

Concerning the cable connections:
if you are interested to record the sound from the pedal as a mono signal, then:
Boss Gx-100 OUTPUT = L/Mono connects to audio-interface IN
if you are interested to record a stereo signal, then:
Boss Gx-100 OUTPUT = L/Mono and OUTPUT = R connect to 2 ports at the audio-interface, L connects to channel IN 1 and R connects to channel IN 2
Do not use the Headphone output of your Boss Gx-100 for sending it to you audio-interface.
Then at your audio-interface make sure that the IN port(s) are used as normal LINE IN(s) and not MIC IN and not HIGH IN.
I cannot imaging that it would be required to use any "bundleware control via usb", the 2 OUTPUT (L & R) of your pedal can be assumed to always provide a signal.

Concerning the recording and playback software:
You mention that your recording app is Audacity, but playback with Audacity sounds different than playback with VLC. I simply cannot believe this. You may have adjusted different volume output adjusted in the different software, though. Audacity can be used for both, recording and playback. There is no need to playback with another app. Please go through your Audacity recording and playback settings, and consult some of the really plenty videos out there about the correct usage of Audacity. There will also be videos about how to adjust correctly the INPUT GAIN for recording with Audacity.
