I don’t currently use WINE and yabridge (I’m just using native apps), but I’ve seen it mentioned frequently by those who do that it is useful to use one prefix per plugin. I don’t think there is enough wasted space by doing this to be a problem. This would solve the problem of settings and configurations of one app affecting the settings and configurations of another.

Another suggestion would be to keep a log book of what was required to get each plugin working—so that you don’t have to figure out the requirements again, if you need to reinstall.

If it were me, I’d try to simplify things as well. I prefer a GUI for doing most things. I’ve been reading and I think WineGUI would be what I’d use if I were using Windows apps.

I agree that it is unfortunate that few volunteer to test and update the WineDB. That would be so useful.

Aside from that, unfortunately, I haven’t got anything to suggest. At some point, I want to incorporate Sforzando and VSTSynthfont64 v.3.x into my setup, but right now I just haven’t used it much to have any better suggestions.
